Old issue still there in 2020.
Why not "simply" force ALL pop-up windows to always open on top of the jdownloader2 window.
As it is they always appear at the center of my 4 screens (disposition 2...

To download from any paid website that requires login and password for each file that you have to download :

1/ Settings > Basic Authentication > + Add
2/ Server type Link_not_visible
3/ Host/URL Copy...
