It only matters if the website especially requires more modern browser. or block older on purpose. We increase version over time but there is no real need to it. There are many more ppl out there...

Download = 1 file
Connections = multiple connections per single file

If that other tool works for you, then use it. JDownloader is not meant for cloning

JDownloader doesn't share cookies across different downloads by default. Only when supported by plugin and bring advantages.
Also DirectHTTP Plugin does only send referer if set/available.

What makes you think the UserAgent is too old? Your example link works fine here
Set max connections to 1 because you're trying to download html files
