Then I'm out of ideas.
For me, those settings make JD updates 100% invisible.

Please contact us again via support@jdownloader.org so we can investigate thiks together in a Teamviewer session.

Try also enabling the following two advanced settings:
UpdateSettings.autohideguiiftherearenoupdatesenabled
and:
UpdateSettings.autohideguiifsilentupdateswereinstalledenabled

Go to Settings -> Advanced Settings -> Disable...

Go to Settings -> Advanced Settings -> Disable the following setting and check if that helps:
UpdateSettings.installupdatesonexitpanelvisible
