I remember a hoster who replaces ever " " (space character) with a "+" (plus character).
I don't think it can be helped either, I mean what does a file named "JDownloader BETA 0.5.809.zip" have to do with one named "JDownloader+BETA+0.5.809.zip"

What about using the option to clear finished Packages Found under Configuration > Download/Network > "Downloadcontrol" ?
Edit by Jiaz: should already be available, autoremove for finished packages!?
PS: "Downloadcontrol" needs a space --> "Download control"
