Hi,

please post some example URLs.
If these files are in different folders, JD should normally auto-duplicate that folder structure on your HDD and download these files into different folders --> Problem solved.

Please also check that the following option is enabled:
Settings --> Packagizer --> "Predefined rule: Adopt folder structure"
