JDownloader uses its own java, yes. In case you your system is 64bit, then JDownloader will use a 64bit java.
Yes, modifying the .vmoptions File is the correct way

You can force old installation by starting it manually
with c:\ -jar...

The problem is that a 32bit launcher cannot use 64bit java. Java and Launcher needs the same bitness.

or you simply migrate the cfg folder, correct
