In order to make things like reconnection work, cookies are only per link. There are no permanent cookies allowed, or users could be recognized, tracked, and other unwanted effects.
However, if you have a Premium account running, reconnection should be disabled. In that case, semi-permanent cookies might make sense for sites that JD does not support. I believe that is a rare situation (if it is close to a One Click File Host, and is not greatly difficult, the plugin is usually added upon request and available within a week).
For screening and image sites, a cookie might be useful for specifying the default size. Again, this is usually in the plugin or can be set in the URI.

Please explain why the stored cookies are necessary. For example, if a cookie is needed to avoid reCaptcha on fileserve Premium, that should be handled by the plugin.
