STOP forever
When selecting the "Stop downloads", JD takes for ever to stop downloads. The major problem is the user can't do anything, like issue the command again or restart downloads. The only option is to end JD and restart it again.

just wait, sometimes closing a connection can take time (until timeout happens) in 2 mins.
there should be a progressbar running to show that jd tries to stop the running downloads. also please be sure you added java.exe and javaw.exe to the exclude list of your firewall and if possible deactivate the http/webscanner

NIS. But the 20 mins dont happen all the times. It's kinda random...about 1/10 of the times.

Disable the port 80/html/web scanner in your virus software.
