I need to be logged in to a page to download some documents. In guest mode it does not allow it. How can I do this with JDownloader?

Depends how the website is verifying your login.
Basic wuth: See Settings -> Basic authentication

Cookies: You'd need to create a LinkCrawler rule and include your login cookies there.

Both of those methods will only work if those websites will provide direct downloadable links in the end.
