Title says it all, currently everything is default install (settings wise) and when I pull in a link I want it to grab all subfolders and items within them but sadly it just grabs whatever is in the root of the link and nothing else. Thoughts? What am I missing? I've tried searching for an answer but nothing I find seems to work. :-/

Only some dedicated plugins grab nested folders. If it is a direct http link (generic plugin), you will need to create linkcrawler rules and specify max. decrypt depth as required.
