I seem to have duplicates (actually sextuplicates) of three Advanced Settings:

AnonFilesComBayfiles: Allow Fallback to Lower Quality
AnonFilesComBayfiles: Max Simultaneous Free Downloads
AnonFilesComBayfiles: Preferred Cdn Node

Those are not duplicates but the settings for different plugins. You can reach those via Settings->Plugins. They are also available in Settings->Advanced Settings but due to how this internally works, they are currently shown with same Key/Interface name. We have to change this so correct/better key/name is shown so users can also modify those via Settings->Advanced Settings. Right now I recommend to use Settings->Plugin Settings

Well technically they are not duplicates but looking at the advanced settings of those settings at this moment, there is no way for the user to see that.

It's basically a design flaw of our (plugin-)config design at this moment.
If possible, change those settings via GUI.

You can still copy them over to headless installations. If in doubt, change all entries to the same value.
