Some programmes are available in 540p in the website player (right click on the video player while it is playing and it should give a white box with details of the resolution you are watching). However, JDownloader does not download these but downloads a 396p version instead.

I've tried the 1080p option and selecting BEST resolution. Sometimes it will find a 1080p and get that instead.

Perhaps these 540p streams are a recent development?

I've only compared the properties of your first item.
My conclusion: 1080p is not available at all and the different solution which is used in browser doesn't mean that the quality is any better.

Your 3rd link is also notr available in 1080p for me, max is 720p (also in browser).

The quality on first set of links is low = 288, medium = 396, highest = 540. When switching it is hard to compare as you have to jump forward a bit so it gets past what it already buffered. I tried taking screenshots, and comparing the sharpness of the BBC logo top left. I also conclude that 540 is barely better than 396, if at all.

I do not think that there is a real quality difference here.
You are free to use other tools to download the DASH streams and then compare all of the video properties such as bitrate.
Comparing only by resolution is not the way to go, especially if you don't know which resolution the original material had
