Which folder do you mean?
Your files get extracted into a wrong folder?
Check Settings -> Advanced Settings ->
Code:
Extraction.customextractionpathenabled
--> Disable this

@Sitra: It's because of this default rule, see
https://support.jdownloader.org/Know...ackage-feature
By default JDownloader will create download subfolder but not extraction subfolder. Please know that changes will only affect new added links.
See here https://support.jdownloader.org/Know...the-packagizer
"Packagizer via myjd / headless mode"

By default JDownloader does not create any subfolder for extraction Only (with subfolder packagizer rule) the file will be downloaded in subfolder with name of package. you can check in dowload directory column if this is the case or not. If the archive contains a subfolder, then this one will be extracted as well. Have you disabled the subfolder rule like advised?

I am having a similar issue. Subfolders are turned off, but Jdownloader is putting each individual file in it's own subfolder? Any ideas?

Sounds like a problem which is not related to extraction.
Please read this article.
