You could setup the VPN to only do the DNS and not download traffic.
Either your VPN opens a http/socks proxy or adds a virtual network, both can be setup in JDownloader-Settings-Connections, but you cannot make JDownloader use a browser vpn extension

Looks like a solution isn't easy in this case. I will use the hosts file as a solution. Please close the thread.
