That is basically a design flaw/limitation of JDownloader which existed since the beginning but in most situations, users won't notice it.
The ideal- or at least a better way to cope with this would be to "shadow skip" files which are running into such timers and try the rest of the downloadlist until the end is reached once, then rollover.
...but I don't see us implementing this atm soo: The only other way to improve this is to set higher wait times.
In order to do this I need to know which error in particular you mean.
