Up to some point it could be your JD simply running out of RAM. Check the following article:

I'm sorry but JD was never designed to keep a "download history" and I also doubt that "ripmeapp2" will have a nice performance if you threw millions of items at it.
However, that same request has been asked by other users in the past.

* Yes I know some of those threads are about "move downloads to trash" which might seem like another topic but it is all related to having a better/real "download history"!
In the past we've also already given reasons on why this will not happen soon/ever and why it would be so complicated to change the current system.
