If I put a bunch of urls in at once, it takes a while for them to process, esp if there are multiple file types of each created, the animations back up and eventually stretch the ui beyond the window.

as you can see the interface on the right side simply goes missing, and I don't have a wide enough screen to stretch the window far enough to see the rest.

Also the crawler link popup bubbles also build up many screens high, perhaps a setting to limit the number which can exist at one time would be nice?

Did you add single links or playlists? I ask because each job has its own icon/animation. Job can contain of a single link or multiple.
Crawler Bubbles are already limited, but maybe you can provide a screenshot as well?

yes must be single links then.

In that case I have two ideas in mind
1.) only allow up to x icons at the same time - disadvantage you no longer can abort the rest(not visible) icons
2.) use only 1 icon and provide further information in tooltop and rightclick menu

I guess idea 2 would be good, what do you think? or maybe you have a different idea?
