So I have to download from the beginning! It cannot be resumed even when increasing space.

You should be able to continue download by just retrying the download.

It is not possible. I have only 3 files (audio, video and normal MP4 file, which obviously does not work).
The link disappeared from the list, because of the settings that automatically remove after completion.

remove the mp4 and JDownloader should try to resume the download
In case the link is no longer in list, then you have to download again
log does not show that JDownloader auto removed the link because it failed with error
