I'm downloading some flickr streams, this is all working great, the problem is there is no metadata with the images ie captions keywords etc

Is there a way to do this with jdownloader

Not at the moment,
You could do this via Eventscripter and a script that adds meta data after download is finished, see https://board.jdownloader.org/showthread.php?t=70525
You can ask mgpai for help. When I remember right, there is already a script that adds meta data.
