1.
alert box for example youtube asking for nothing/single url link/entire playlist

captcha asking for browser extension

1.) Change the settings in Settings->Advanced Settings->
Youtube.linkisvideoandplaylisturlaction

from "Ask me" to your wished behaviour.
2.) you can only disable captchas but then will result in missing entries if captchas are required

if all content is domain.com, then why do notifications of other domains show up? you can either make use of filtering rules in JDownloader and/or pre-filter your input so it only contains the wished content
