Default Use JD2 on a dual boot system

Hello there,
I am currently dual booting between Windows and Linux. Since most of my links are on the Windows side, I cannot download when I'm on Linux, how do I keep the progress of downloads and links when on either system? I download to the same folder on Windows even when on Linux.

EDIT. Okay, I got it to show by copying the 'cfg' folder to the linux folder, now I can just copy the cfg folder back to Windows to resume from there? There won't be any corruption? I also have to keep on changing the download location... Most likely due to a file in the 'cfg' folder. Which one is it so I don't have to keep on changing the download location. Thanks in advance
